Does anyone know how to program CMP into a PRO-97? I have been trying to figure the system out for a few days now. Any help would be appreciated.

Just program in the output frequencies. It's just like a regular repeater to us.

According to the PRO-97 manual, LTR systems have to be programmed in the correct Home Repeater order.

Actually, with the Pro-97, it can be done the way I described. The 97's firmware decodes the repeater number, so you can put any frequency into any channel. This site provides exceptional education on LTR, and how the PRO-97 works in LTR mode:
