In the Radio Reference guide it shows 2 different settings for Phase 2 for the BCD396XT / Motorola Type 1 & Project 25 Standard, what's the difference ?
Are you confusing Phase II and Type II??
Can you provide links to what you are looking at....

Phase II is P25 trunking
Type II is Analog trunking (could have P25 voice, but is generally Analog)

Motorola Types I & II are NOT the same as P25 Phase-I & Phase-II (the latter of which the 396XT can't handle). This is a common source of confusion so I'm including the pertinent wikis so you can read the differences:

BCD396XT system compatibility is linked here. Most notably: Project 25 Standard Phase I (not Phase II)
Type-I is quite antiquated, long EOL'ed. Only 22 systems are known to exist per the RRDB trunked system report

I believe they list Kansas as Phase II as its probably capable of it, but at the link I dont see any with a T under MODE, those are Phase II.
For Leavenworth county, under MODE it shows D so yes the 396XT can decode this system. DE means encrypted, none show for the county :).

If your using and sounds like you are, freescan, set it for P25 Standard (Digital XT).... not Moto type II/P25
