I have installed my IC-7000 in my van and use a Diamond 8900 4-band (10m, 6m, 2m, 70cm) antenna with a duplexer.

I am thinking of putting my AT-180 auto-tuner in the vehicle as well, connected to the HF/6m side of the duplexer and leave the 2m/70cm side of the duplexer directly connected to the radio.

When I used the IC-7000/AT-180 at home I had a separate antenna for 2m/70cm.

Anyone see any issues with using the AT-180 in this manner, or should I use a separate antenna for 2m/70cm?

The AT-180 will help tune the antenna across more of the 10m and 6m band than it already covers but don't expect any new HF bands to be useable.

If I ever feel the need to get into other HF bands I will have to swap out the antenna itself, I may keep a 20m and 40m stick in the trunk for those times I need it...

What I am concerned about is if I will have any problems using the quad band antenna thru the duplexer for 2m and 70cm at the same time it is also connected to the tuner for HF & 6m.

There's certainly a possibility that it won't be compatible unless you by-pass that tuner when necessary. Is that a problem for your particular method of operating? Beats me, is it?

Something about the OP's question is confusing me. The 7000 has separate antenna ports for HF/6M and VHF/UHF, so why does the V/U output figure at all in the use of the tuner and diplexer which are on HF/6M?
