Many folks will keep more than one program (FreeScan, BCTool, UASD, ect.) around, sometimes finding one utility better than another for a particular function. It's not at all uncommon to see someone use 2 or 3 programs because of this. As long as they're kept in their own directories, all will be well.
We host the user guide for FreeScan in our wiki (linked below). It should be noted that a new version - with all new screens - has just been released, but this is current enough that it will give you a good handle on how the program is laid out.

You can download FS from the website. Note that the word 'Freescan' is in the upper right top in blue in the first few sentences of the first article. Generally anything in blue and/or underlined, both in the wiki and here in the forums, is a link of one kind or another. The downloads area, like other areas of the FS website is accessed with buttons at the top.
FreeScan will import UASD files, so there should be no problems there, barring something flakey with the new version (and it always happens no matter how careful someone tests, something will inevitably slip through the cracks).
As an aside, I notice you are in the DC area. We have a wiki article with specific tips - including a screenshot for FreeScan - for programming the MPDC system. Don't worry if you don't understand it at the moment - bookmark it for future use. I have no doubt you will ask about it in due course. Here's the link...

Before you start programming blind, you should realize that the 996 is not like the older Uniden scanners. It uses a system that allocates systems and groups from a pool of available channels. To this end, it's wise to use a spreadsheet or similar to lay out how you want things to work. We have a DC specific forum, and to that end, please jump down there when you have questions about systems in the DC area. You need to put a plan together - and to get you somewhat started with some of the new terminology, it would be wise to spend time in the DMA FAQ we have on this site. WIKI then FAQs then Uniden DMA FAQ. You will be taken to the first page of the article. Read carefully and take your time, this is a different way of thinking about things.
We also have a software specific forum (for general questions, UASD questions, ect), and there is a FreeScan forum on the same website as you got the software. Assaf would, no doubt, like feedback on the new version, and he's very responsive.
