I have a Radio Shack mag mount antenna to use with my Home patrol scanner. Would it be best to mount it in the center or side of the trunk lid? Also, what is the best way to keep the coax from being pinched when the trunk closes? Need suggestions! !

Drill a hole (or 2, like I did). Better ground plane, doesn't hurt the paint job as much in the long run, and you won't have to worry about smashing the coax because it just isn't an issue. When you sell the car, pull out the nmo mount, install a plug and if anyone asks questions say it was a Gps antenna, or something.

Are you going to drill or will this be lip mount/mag mounted?

That's the only downside to drilling... If you ever want to add more, just add all the mounts at one time and populate with antennas as needed.

Both of mine are on my decklid and I have about 20" spacing between the two.

Go for the center. The more ground plane on all sides the better off and *more* symmetrical your theoretical radiation pattern would be. Works more or less the same on receive.
