If I discover an issue involving a difference in frequencies between the FCC license database and the posted RR database for a specific trunking site, how would I approach it to make correction?

That happens all the time.

FCC website is what the government authorizes/has authorized. Infrequently, there are mistakes made. Just because it is licensed one way, doesn't mean that it is being used 100% accurately to the letter. Licensed party changes happen, operational situations or physical changes in systems happen daily. People even file licenses with dubious information or under an STA to put up a system that was previously denied based on merits. It is not foolproof.

The RR database is solely based on user submitted data. If it is not submitted, submitted incorrectly and not caught, misinterpreted, etc...it will be incorrect.

They seldom match up 100%. One is in an ideal world where everyone follows the rules, and the other is what the users see.

If you see something different, you make a submission regarding the frequency & site in question - with your supporting evidence, and a responsible party for that region will process it for you. They might have additional information about what they know, as opposed to what you think you see, and they'll address it.

Ok thanks.
I guess the next question would be, how do I submit?
I have spent the last week trying to get my new SDS200 to receive the local TxWARN trunking system tower, with very frustrating results. Today, I compared the site autoload being used from RR, to the licensed FCC record for that site. They were completely different. I manually changed the site data to the FCC listed frequencies and the system magically started working, so I suppose I need to submit the frequency difference?

Go to the RRDB page where you found the alleged discrepancy(ies). Choose "Submit changes" from the menu button on the top-right. The rest should be self-explanatory. Be sure to read & be familiar with the submission guidelines first. If a database admin has a question about a submission they may PM you so be sure to watch your inbox & be prepared to clarify info they may be unclear about. Welcome to the RR forums!
