I am trying to set up a file in Freescan that has just federal and state agencies in North Carolina. I go to Radio Reference Trunked system, select the statewide Viper system, select sites, then select the agencies to create the file to upload. While the file is uploading the sites, each site name is followed by the words /Trunked Frequencies. When I begin scanning, I not only have the agencies I selected, but numerous local police, fire, ems agencies.
What am I doing wrong?

My guess is you are selecting either City/County/Agency, without selecting individual TGs, which add in all the departments for the area you have selected.

In FreeSCAN, click on each system. Under Trunked System Setup, ID Mode defaults to ID Search. That will scan every talkgroup in the system. Change to ID Scan. That will scan only what you programmed.

ID Search being used, instead of ID Scan may be part of your problem. But, if when you see the talkgroups you did not want, are you seeing only the talkgroup, with no text label? If you're only seeing the numeric talkgroup ID, then that is indeed an ID Search vs ID Scan issue.

On the other hand, if, for the 'unwanted' talkgroups, you are seeing both the numeric talkgroup ID, as well as a text tag for the channel, then that is an import error in FreeSCAN.

FreeSCAN has a selection for 'skip tags', in other words the types that you do not want to import.

If you only wanted Federal agencies to be downloaded, select every listed type except Federal, and then FreeSCAN will import only talkgroups tagged as Federal.

For the various service types other than Federal, you'll need to be more selective in which groups you choose to import. A group, covering any given county, may have a mix of local & state agencies. While, in most cases, you won't have a state agency tagged with a Fire or EMS service description, you certainly will have your share of state law enforcement entries tagged as Law Dispatch, Law Tac, & Law Talk.

In FreeSCAN, you can only select a department; you cannot see the individual talkgroups in it:

However, in ProScan (and presumably the ARC software for whatever scanner you are dealing with), you can look at the contents of a given group & adjust your selections there.

You did not specify a scanner model, but if you can program it with FreeSCAN, then your model is not one of the Home Patrol scanners (HP-1/HP-2, 436HP, 536HP. SDS100. or SDS200)
