DSDPlus can detect color codes, but does not use them to differentiate among different sites. Are there any plans to add this capability?

I am asking because I have two Capacity Plus "sites" that use the same network IDs and one overlapping channel pair but with different color codes. A scanner can handle this, but DSDPlus cannot tell the two apart and ends up being unable to follow any conversation that trunks off to the "wrong" color code.

You want "disambiguation". This allows the DCC to separate sites that use the same channels
It is enabled in one of the later releases (2.324) and is referenced in the Notes file (around line 355 in the file)

The feature is there but not really enabled per se until the color codes are manually added to the freqs file since DSDPlus does not write to the file.

Notes.txt said:
DSD+ 2.324

Added DMR system disambiguation via DCC support in the DSDPlus.frequencies file.

This feature is primarily designed for Cap+ systems where sites share common frequencies.
DCC values can be appended to DMR channel entries in the DSDPlus.frequencies file.

Example:

Cap+, 1234, 3, 1, 454.7625, 0.0, 0, 12

Cap+, 1234, 7, 1, 454.7625, 0.0, 0, 14

If FMPx is manually tuned to 454.7625 and DSD+ detects a Cap+ datastream,
DSD+ will use the received digital color code to determine whether site 3
or site 7 is being monitored.

A DCC does not need to be added to a DMR frequency entry unless disambiguation is required.

You should edit the comment at the top of the DSDPlus.frequencies file
to reflect the new optional DCC field:

Old: ; protocol, network ID, site number, ... sort order

New: ; protocol, network ID, site number, ... sort order [, DCC]

I didn't notice that particular enhancement. I will be doing some more editing. Thanks!
