In doing a search on Ottawa Fire Toneouts I am seeing multiple tones for the same department. Which A/B tone should I use?

If a department is using multiple tones it may be something like one for fire calls and one for medical calls. Program them both, I'm sure it'll be easy to figure out once you hear a couple calls dispatched.

You'll probably need to do some detective work and try to determine that. Some departments have different tone pairs for fire & ems. Some departments have different tones for different stations. Some have tone pairs for general calls and a different set for box alarm calls (structure fires, MCI's etc.). Sometimes the BC will have their own tone pair. You probably will need to sleuth that out. Program in what you come across and monitor what the calls are for when tones go out.

They are using sooo many different tones you can not store them all. One station may have 5 different tones ems calls on one tone then the next ems call on another same for fire

I forget what scanner you had but if memory serves me right, you have a 436 - am I correct? But for the x36 or SDS scanners, you can put them into record mode. For the tone out feature it will show you the tone Hz along with hearing the dispatch. This is a great way to review the tones at a later time or after the fact and start making notes with your thoughts as to what the tone pairs might be used for.

What are you trying to store them in? Most programmable pagers can store multiple sets of tones.

For ID purposes, record the dispatches, then ID the tones later. I use the app on my phone to find the tone pairs.
