Free Scan and Independence MO Programing

Ok I have been trying to use free scan with my BCD396T. It works great until I go to program Independence MO APO-25 system. It dose not enter all the ID's. It will do city works some fire and none of the police ID's. I have everything set into free scan right or so I thought. Anyone have any ideas
