Is this new APCO-25 change going to make the 396 obsolete?

Correct, your scanner doesn't look at the MDT traffic in the first place and any changes to it therefore won't bother you...

I am stupid on this digital type stuff but have a BCD396T for the upcoming switch to digital in my area this month. That being said, I thought that the reason the BC250D couldn't handle an APCO 25 system was because the 250 could only decode data at a speed of 3.6 kbps. And the APCO 25 data is 9.6 kbps. This new thing that upgrades a system will put the data speed at 96 kbps which would make the scanner unable to decode the data on the control channel, right? Or am I way out in left field.

No, you are confusing the control channel data with the ability to send "data" (text messages, mobile computer connectivity, etc. etc.) over the radio system. This change does not affect the control channel data, which is what the 396 cares about.

Audio after rebanding

I myself have been noticing that I go through areas that the scanner sounds great and sometimes a audio issue. I have also been playing around with two trunked systems here in Illinois that will be within this new rebanding frequencies and the audio is flawless. My question is once the rebanding frequencies are changed to this new range will the digital systems react in the same way as these trunked systems I'm monitoring in this new range?Is this audio problem caused by the interference of cell towers due to the current frequencies?

It should be better, but a scanner is typically not a good receiver compared to a proper two-way radio.
It is also hard to tell, because you can not be sure what the specific cause of your interference is when you are driving around.
