Well, sense the whole country has moved 8', what does this mean for aviation? I can only imagine that FMCs are gonna have to be reprogrammed? Or is eight feet not that much of a margin off error to worry about for a FAF?

Oh, I'm sure there will be a major revamping of Japans airspace system. We are on AIRAC Cycle 1103 which goes into the FMC's by the (sure you know that), so depending on how things go, it will probably be Cycle 1105 before the new waypoint position comes out. The waypoints wouldn't be as important as the final approach fix, but still important.

It will probably be a radar vector only type setup and ILS only, so you won't have to worry about the GPS, FMS/FMC's. And that's if they even do ILS in IMC conditions. Then you have to worry about the runway condition! It will be a long road ahead, they will probably have to resurvey each airport for new runway numbers!

Just think, eight feet may not be a lot, but think about landing eight feet to the right or left of the runway with a C-5 or AN-225 at a smaller airport! :)

I would think eventually intersections etc would have their lat/long adjusted as needed but I really don't see an issue as far as operations go. Considering GPS isn't that accurate (as I recall about 5-15 meter accuracy) 8 feet wouldn't make a difference. Shouldn't be an issue on an ILS as the localizer would have shifted with the runway, and you would still be able to determine when your passing the IAF regardless of what navigation system your using. FAF is somewhat irrelevant on an ILS anyways. Flying a GPS approach, your not using it all the way to the runway, once you have visual contact with the airport/runway and are above the minimums your landing visual anyways so 8 feet either way is your fault for not being on the centerline.

In the end you can't measure if your 8 feet off anyways, the navigation systems are not that accurate and who cares if your 8 feet right of the center of say an airway anyways, they are a total of 8 Nautical Miles wide anyways (in the US).
