Let me see if I can explain my understanding without confusing myself, and everyone else, LOL!

I'm seeing a strong control channel transmission off of a tower other than the one I intended to program into the scanner because both towers must have an identical frequency programmed into each of them.

The towers are far apart from each other geographically. So, the one I'm picking up that shows a strong control channel signal indicator must have the same frequency(s) that the one that is far away has in it. So, I'm seeing a strong control channel signal indicator off of the close tower, and thinking it's the control channel signal indicator from the far away tower.

But, the talk groups for the far away tower aren't programmed into the closer tower that shows a strong control channel signal indicator, and the tower that is far away doesn't have the signal strength to make the trip all the up to where I'm located. So, in actuality, I'm not seeing anything off the control channel of the far away tower, and I'm not hearing any voice traffic off of the closer tower because the talk groups programmed into the scanner are for the tower that's far away.
Gotcha.... Can you setup wildcards for the local tower and store them that way? You will have to name them, but that's a workaround. Just sit on the control channel by having a wildcard and just save anything you pickup. This way you can still have both towers and each TG saved will link to the proper tower.

As far as Montgomery Co Site I did notice issues with it, could be the two interfering with one another. The TGs can hear on the site are generally 3,5,7, Rural TROOP F (forget the 21555?) and that's pretty much it. Maybe Callaway TGs.

No need to worry. Trunking systems can be a pain. And hard to learn. But most people here are willing to help. And then one day you get that "aha" moment. Good luck.

I would also double check the FCC licensing and or tower registrations to verify some of these frequencies and the locations. I've been finding a few errors, mainly missing voice channels that are "licensed" for the tower but not in the database here. I submitted one that was missing for Ironton and was told RR doesn't add frequencies from FCC data unless I verified traffic on the frequency.

Point is some of these control channels and or voice channels could be outdated or wrong and that is throwing things off. It's not out of the question for frequencies to changed, added, deleted for these sites.

There is no way that you will be able to receive the Willow Springs site in Howell County and the Poplar Bluff site in Butler County. Often, frequencies are reused in statewide systems in sites spaced wide apart. The only way you can know for certain which site you are actually receiving is if your scanner uses site NAC codes. The only scanners that do that are the Uniden SDS100 and SDS200. What is your city, scanner model, and programming software?

The PRO668 shows NAC.
