The settings that you change go in a batch file or on the command line. You do not click on the .exe files.
For two SDR units, you start FMP for control channel, DSDPlus for Control Channel, FMP for Voice Channel, then DSDPlus for Voice Channel. That sets the parameters for the control channel SDR and starts it. Batch files are simple to set up and you can make a different one for each system or type of decoding.
For example, my 4 batch files in text format are below. You can copy them, one at a time, to Notepad and save each separately with a file name of your choosing. I suggest putting the numbers 1, 2, 3 or 4 in the name of each one to be able to quickly figure out the start order, especially if you set up multiple files for different protocols.
Important note on how to create your batch files. Instead of just typing the file name ("1-Acme DMR" for example) you would type "1-Acme DMR.bat" and then save into your DSDPlus folder.
First one:
FMP 22222 1 104.0 450.00000

Third one:

Fourth one:

Obviously, you need to set the control channel frequency instead of 450.00000. Once you get it started and working, you then can tweak them for your own system. The Help files have lots of info in them. Don't be afraid to experiment.
