Can I store a Trunked system & conventional frequencies on the same bank?

Yes you can. You can also store multi Motorola trunked systems (or multi-site Motorola) in the same bank. Use CC's only and separate each systems CC's with an FM frequency. This freq does not need to be usable. I.e. below:

Should I lock out the FM channel (ie. 1300.00) that seperates the Control Channels?

No, the scanner needs to sample the change between active CC groups. An active FM frequency can be used, but then it may interfere with the trunking effort.
