When programming air frequencies in this radio, should I be selecting auto or AM mode…or does it matter?

I would set "AM". In "Auto", the scanner has to listen to the signal and decide what mode to set. I discovered a while back that was why I was losing the first bit of the transmission audio (FMN in my case).

The modulation is obtained from a lookup table so setting the modulation to Auto will translate to AM for any frequency that falls within the range of the aircraft band. Look at it this way: Program in a frequency and set the modulation to Auto and you should see AM displayed without receiving a signal.

You're partially right. Sometimes switching FM modes will improve the reception.
