As Larry mentioned, the custom table settings would be used when programming a UHF or VHF Motorola trunking system ... although they can also be of use for 800 MHz when rebanding begins next year.
Currently, the 800 MHz band has a defined channel plan for trunking, and each frequency is associated with a specific channel number. The control channel on a Motorola system tells each of the 800 MHz trunked radios which frequency to go to for a transmission by referring to these numbers.
Trunktracking scanners use this same channel plan to follow a talkgroup, via the control data.
The channel plan for Motorola trunking on VHF and UHF is not defined, so custom tables are used by the trunktracking scanners to follow the communications.
Currently, you would most-likely run into the use of custom tables for federal Motorola trunked systems, such as at some military facilities and federal buildings.

What type of trunking system is your "target," and which band do they use (800 MHz, UHF or VHF) ?
Do they use the same frequencies at each site ?
If the target is an 800 MHz Motorola trunking system, and the same frequencies are used at every site you want to monitor, you only need to enter the frequencies in one bank. And, if you prefer to set it up for control-frequency-only scanning, you would only need to program the four potential control frequencies (if you know them).
