I recently installed a RH-96 with my Uniden 996t in my vehicle. I have never tried programming the 996t thru the rh-96 prior to today. I currently have both the front port and rear ports set to 115200 baud but I cannot get the Butel ARC 996 software to recognize the scanner. I have the correct drivers installed for the USB to DB-9 adapter. I have programmed my 996t with this setup many times in the past just without the RH-96. The 996T is currently mounted under the seat and is not accessible for programming. Any helpful tips would be greatly appreciated.

I'm pretty sure you can only program on the scanner and that port on the RH96 is for firmware updates and that's it.

That is correct. The only purpose of the mini USB port on the RH96 is for firmware updates. You can not program a scanner via that port.

correct, that port is only for firmware updates to the remote head itself.
