I used to own one of these radios. Here is a quote from the Strong Signals Web Site (VR-5000 First Impressions) which I believe addresses your question:

"Mika also pointed out that a well regulated power supply is important for some reason since the 5000's microprocessor is susceptible to variances and can create odd behavior. It seems Yaesu has helped to fix this by putting a Ni-Cd battery in line with the power source to help keep such oddities from occurring"

In my experience with this type of battery, it only lasts 1 to 2 years because it never really gets a chance to go through a charge / discharge cycle. Your blown battery will need to be replaced with another Ni-Cd battery because the radio wasn't designed for Ni-Mh.
