Just wondering if RG6 would work on a 50 foot run for a CB base station or would it be better off to go with RG58?

No, RG6 is 75 ohm impedance, and while it's not a big concern for receiving, it is not good for transmitting. You will not be able to obtain a proper match using RG6, resulting in a weak signal, and possible damage to the finals in your CB. You need 50 ohm coax. As Bucko suggested, RG8 is what you want.
