I have a BCD436HP and when I do a quick search starting at 162.00, it skips over my two Weather channels. at 162.40 and 162.45. What is wrong? If I do a WX search, it stops just fine on both weather channels. I tried the same exact thing on my 396XT, and the quick search works just fine. My squelch is set at 2.

During quick search, press FUNC and AVOID. Scroll through list of your avoids. If you find these two listed here, scroll to highlight them then press "E" to stop avoiding them

Is the band default for 162.0MHZ set for 12.5 kHz?

Not sure where that setting is located? If I manually rotate the knob, it goes from 162.000, 162.0125, 162.025, so its set at 12.5.
Menu > Settings > Band Defaults.
So if you keep rotating the knob it skips over 162.400 & 162.450 all together? Not sure how else that could happen if nothing is avoided and your band default step size for 162 is indeed 12.5

No, if I rotate the knob, it goes to 162.40 and I hear the station load and clear, full signal. If I allow it to search automatically, it skips over 162.40.

What kind of antenna are you using? I just tried on my 436 and it stopped on 162.400 and 162.475 with the squelch 1 click above static. These are my settings in custom search. I am not that close to a transmitter and had to switch to a Vhf tuned antenna.

I have multiple antennas and always get full signal strength with each one. Again, my 396XT will stop on 162.40 while quick searching just fine. I can take the antenna of of the 396 and try it on the 436HP and it passes right by 162.40. I don't understand it!

The NOAA weather channels are likely included in the "Broadcast Screen" option in the search options, if it's like the 436/536 radios.

If the weather channels are set to be avoided in that menu, they will be skipped over in a search.

Broadcast is set to on, but still doesn’t work.

No, the broadcast screen should be set to OFF to let the radio stop on those frequencies. The broadcast screen being ON acts as a filter and stops reception on certain frequencies.
