If I'm putting in a 3/8 UHF or 3/4 NMO hole plug and it's going to be permanent or semi-permanent, I put a small amount of clear RVT under the edge of the plug before pushing it into place (make sure you degrease the suface around the hole well before installing). If it's going to be temporary, I put silicone grease under the edge of the hole which keeps the water out, but leaves the plug easily removeable.
I know I've seen plugs for ball mounts in use, but I've never needed to plug a hole that big, and I have no idea where they can be obtained.

What I do is just leave the mounts in the car when I'm done using it. Mounts are cheap, and it's a lot less work. If the next owner wants to plug the holes, then he can figure it out.

That goes double for ball mounts. I just put on a CB whip and it becomes a selling point for someone.

We used to order three sizes from Motorola (3/8, 3/4, and 1 1/16) to plug all the holes we needed to.
I checked Tessco and they have the 3/8 and 3/4 (plus a 7/8, what the heck is that for) but nothing for a ball mount size. Maybe Larsen has something?

By themselves hole plugs generally seal pretty well unless the hole is in a depression where water pools.
Using a little RTV never hurts to make it a more permanent seal.

Perhaps one of these (Miscellaneous Mobile Antenna Accessories PCTEL) may work. Specifically the K35/25 or K39/25 versions. The 1/5" should cover the three mounting holes with the 3/4" or 7/8" (whichever fits best on your specific install) handling the main hole. You may need to search to find who sells them, but the make and part number should be helpful in finding that.

Searching found these (know nothing about them, but that they showed up in my search):
