With apologies:
The squelch setting DOES affect trunking in that it affects the reception of the CC. Trust me on this- ten years of monitoring both EDACS, and Motorola TRS's both close up, and from a distance. On the PRO-94, and 2052, if you don't have the squelch set just right, especially on an EDACS system, it WILL cause problems with locking on the CC. Once the CC is locked, squelch is not important. If your using tight squelch to acqure a distant EDACS CC,.. then yes once it goes back to conventional scanning, you will lock on the first conventional freq and HISS! SO you will need to readjust the squelch for conventional. If your trying to hear the EDACS from a distance, then you really need to lock out the conventional banks and just listen to the TRS. If you really want to hear the conventional, then you will just have to deal with spotty, if a lock at all on the EDACS CC. Motorola systems are much better for distance monitoring, but the same advice applies for them too.
