Having now subscribed to being able to monitor NXDN systems on my BCD996P2 and BCD325P2 scanners, I'm now trying to understand how to program Clay County (NC).

Their three (3) Dispatch channels - Fire, EMS, Sheriff - are all VHF and my question is do I program them as individual VHF NXDN channels or should I consider all the frequencies that show a NXDN emmission designator as part of a trunking system? The latter makes more sense to me because what would the county have gained if they operated each channel as stand-along Dispatch channels?

They are individual channels. Digital doesn't mean trunking every time. Program the freqs in and rather than setting a PL or DPL tone just add the RAN value. Or you can program the freqs in and when the scanner stops on a signal, as long as it is in auto mode, it will decode the RAN and you can save it that way.

Thanks, Trumpetman! Do I program only the Rx frequency or both the Rx & Tx of the assigned repeater channels?

Just the RX side. That's the subscriber receive frequency transmitted from the repeater over a wide area. The transmit side is lower power uplink/input to the repeater from subscribers. The only thing the input will do for you is let you hear when someone is close by and talking into the repeater.
