Does anyone know how to Manually Program a BCD99XT?

I guess you mean a BCD996XT.

To program a conventional system:
Press Menu Button
Program System -> Press E yes button
Turn the dial until New System appears -> Press E yes button
Select Conventional -> Press E yes button
Confirm? Yes="E" / No="." -> Press E yes button
You can name the system later turn the dial to the
Edit Group selection -> Press E yes button
New Group -> Press E yes button
You can name the Group Later
turn to edit channel -> Press E yes button
New Channel -> Press E yes button
Enter your frequency you want to program
162.550 -> Press E yes button (Will program the WX channel as an example)
Turn the knob one click to the left counter clockwise
New Channel -> Press E yes button
Input another frequency
155.030 -> Press E yes button
New Channel will now appear
-> Press E yes button

After you have entered all the frequencies you can navigate around and set
CTCSS/DCS or whatever you need.

To add a Motorola Type II trunked system:

Menu -> Program System -> Press E yes button
Select New System -> Press E yes button
Select MOT -> Press E yes button
Confirm? Yes="E" / No="." -> Press E yes button
Turn the knob to Edit Site -> Press E yes button
New Site -> Press E yes button
Turn the dial to select Set Frequencies -> Press E yes button
New Frequency -> Press E yes button
Enter frequency as an example we will use 855.1125 -> Press E yes button
Turn the knob one click to the left counterclockwise to
New Frequency -> Press E yes button
Input the second frequency -> Press E yes button
New Frequency appears the above sequence and you repeat until you are done
programming all the frequencies for the trunked system.

When you are done and at the New Frequency Selection Press the MENU button
FOUR times until Edit Site appears. Turn the knob one click to the right
clockwise to select
Edit Group -> Press E yes button
New Group -> Press E yes button
Select Edit Channel -> Press E yes button
New Channel -> Press E yes button
Input TGID 58516 -> Press E yes button (as an example)
Turn the knob one click to the left counter clockwise selecting
New Channel -> Press E yes button
Input TGID 58245 -> Press E yes button
Repeat until all the talk groups you want are inputted.
When done press MENU four times until Edit Group Appears

Select Edit Sys Options -> Press E yes button
Select ID Scan/Search -> Press E yes button
Select ID Search or ID Scan. If you select ID scan only programmed
talkgroups will be monitored. For ID search all talkgroups will be
monitored. In ID Search mode you can Lockout Talkgroups temporarily with
one tap of the L/O key or permanently with a quick double tap of the L/O
key.

Once you are done press scan and you will be able to use the scanner what
you wanted it for.

For computer programming you can use Freescan on a windows machine to
program the radio.
