Does CSX still use PBX systems or am I wasting my time having them programmed?

I can't imagine scanning a extra channel or two is going to hurt anything. Keep it in "just in case" they do.

I saw the old CNW PBX used once... basically the engineer just wanted to demonstrate how old he was...

Just returned from a trip on Amtrak, Minneapolis-Spokane-Minneapolis and I can tell you the BNSF people (both T&E and MofW) use their PBX a lot.

PBX system on CSX

The system is being turned back up in areas now that cell phones are banned. The hardware was in place but the timetable was not updated. I believe that anything listed in the TT must be operational.

A year ago this month I followed a BNSF line through Nebraska and Wyoming. Plenty of chatter and lots of it was useful as far as knowing where trains were at.
