I'm assuming you programmed the new conventional system according to the manual, so bear with me while I repeat it to make it quick:
1) Create a new system with Menu - E(nter). If you have systems already programmed, you'll need to twist the knob until you get to New System, then Press E(nter) again - or you can press down on the knob; that works like Enter when in the Menu system.
2) Select Sys Type will be Conventional as the first choice so just press the knob or E once again.
3) Confirm with another knob press or E.
4) If you want to change the name at this point, you're given the option, but for now let's just get the freqs programmed.
5) Turn the knob to Edit Group then E/press the knob.
6) Select New Group (again, the first choice) by pressing the knob/E.
7) You can name it now but let's get to those freqs.
8) Turn the knob to Edit Channel, press the knob/E.
9) New Channel is the first choice, so press the knob/E again.
10) Input Frequency is displayed, so enter the frequency then press the knob/E when done.
11) You can name that one lone programmed frequency now but let's get them all in. Press Menu, turn the knob to New Frequency then repeat steps 10 and 11 until all the frequencies you want programmed are in.
12) Once all this is done, you can simply press Scan on the front and the 246T will start scanning any systems you have in the scanner
including this new conventional one. You might consider giving it a System Quick Key
and naming the system and the groups/freqs for easy access to it.
To create a System Quick Key for this one, it's easy.
Menu - Program System (press the knob/E) - turn till you find this system you just put in (press the knob/E) - turn till Edit Sys Option shows (press the knob/E) - first option is Set Quick Key (press the knob/E) - select any key from 1 through 9 or 0 to make a System Quick Key (press the knob/E). You're done, so press Scan.

The one downside to the 246T manual in my opinion is that it jumps around way too much. It has a section about programming Motorola systems that gets you barely started then skips many pages ahead to another section. They should have just done a Motorola section, an EDACs section, an LTR section and each one was self-contained and did what was needed to teach someone how to do this.
I know it's a brand new scanner and a new way of doing things, so I can understand the discrepancies in the manual's layout. Only time will tell if people "get it" or not, but until then, people like me will be happy to help.

One thing I forgot: That Qk Sav Cnv Sys message you're getting is from another system the scanner creates when you "quick save" a conventional service frequency. The group doesn't show up as a system unless you assign a SQK (System Quick Key) to it, but it's there nonetheless.
Once you get the conventional system programmed properly, go back into the Menu - Program System - Qk Sav Cnv Sys and make a record of those freqs and then delete it if you're bothered by it. It's normal operation for the 246T, however.
