The only way I'm aware of is to go Department by Department and sorting the channels by frequency.
There are many reasons why you may legitimately have duplicate frequencies in the same Favorites List. For example you may have one system with frequency 1 and another system, much farther away, that also uses frequency 1. Statewide trunked systems will often reuse frequencies for sites, though they are separated by distances.

Sentinel does to have a duplicate frequency finder. Both Proscan and ARC536 have duplicate finder utilities. Both of these have trial downloads so that you can try before you buy.
