Do I have to put a check mark in the box that says (each transmission new row) to have ProScan save multiple tones in the tone column in history logging or the recording window or will it do this anyway.

Each transmission new roll is exactly that. So yeah, if the frequency comes up one time with tone A it'll show it in the list and the same frequency with a different tone B at a different time in a new row.

I am now seeing that the program is now logging a frequency and putting in the tone, but it is putting the same tone in on multiple lines. Is there a way to get the program to log a frequency and a tone and if its see's the same tone not to log the same tone over and over, just log a new tone if it shows up on the same frequency. It's doing the same thing on the digital frequencies also. Am I doing something wrong.

No. Keep the "Each Transmission. New Row" option unchecked.
In the Logging options & Recording options, check the boxes "Wait For Tones..." This option is needed because the time to detect the tone could be 5 seconds or more depending on the type of scanner.
